First, it's not unusual for any disk to gather a light coating of rust in damp weather when it sits for a while. The roughness- and perhaps the "perception" of no brakes you feel on the first brake application is just the pads wiping this off. I've never felt like the brakes weren't doing their job though.
I sympathize however with your problem with the temporary loss of brake feel when you apply the brakes after a sustained run in the rain-- I have found this to be an intermittant problem --- (and far less frequent since I installed my second set of oe pads). I just stay aware, and remember that applying a bit more pedal pressure initially solves the problem in short order. I think there might have been a recall or TSB on early ng 900's to add rotor shields. Might want to check to see if yours have been done.
