leaking hatch

It recently rained here for a few days straight and i just found that the floor liner in the boot was pretty wet. I inspected the rubber seal, and it is still in good shape(not dried out or cracked), and there are no discontinuities in it. i'm kind of stumped, anyone else have problems similar to this? also the temp had gotten low and we had a little snowfall. perhaps the low temp caused some deflection or shrinkage and some melting snow sneaked past the seal.
