There's 2 different systems to reprogram. Remote unlocking is like jimmy says. The other is the immobilizer chip in each key. Get a new key & remote, or even get one of those all-together fat keys from '01+ with the remote buttons on the key.
The dealer or indie uses the Tech-II to clear the list of 'authorized' keys, then authorizes only the keys that you now have. Pretty much the same process again for the lock-remotes. Now it will no longer recognize the key that was stolen.
So when someone tries to use the stolen remote, it won't unlock the doors. If they use the physical key it'll open the doors, but I think(??) it'll set off the alarm. And it won't start the engine.
About changing the physical lock cylinders, I don't understand why that would be so strange & complicated...
