Any intermittent electrical issue is certainly not a joyous occasion. First though, I have to say it's crazy Honda is going around replacing engine blocks in a 2007, I'd love to hear the back story on that.
Unfortunately this is probably not going to be a simple, 'oh they forget to reconnect the..." situation. A lot of wiring have to be disconnected to replace and engine, as something wasn't reconnected properly or some wiring was damaged. The car should be able to run fine on either the battery or alternator, so I'm going to guess one of the big cables connecting the battery/alternator/chassis/fuse box is loose, but bad grounds can cause all sorts of weird issues so it could be anywhere I suppose. I'd also check the small wire that activates the alternator and goes through the idiot light as that can cause issues too and is often easy to miss.
My guess is they weren't thrilled about the job to begin with as it's a ton of labor hours reimbursed at below market rate, and they're going to be even less thrilled to diagnose an electric issue with no reimbursement, but the dealer really needs to go through and check everything that was disconnected.
