You might find some of the info about the head-unit's RCA's in it's user manual. My guess is that the single pair of RCA lines cut power to your rear speakers from the radio, unless there's a setting on the radio to choose what siginal is sent to them. You probably can't bridge those RCA's, but if your amp is bridgeable you just run both to the amp, and the amp combines them. You probably can't bridge the two amp's.
I don't think the clarion eq, or most eq's for that matter, have a large enough decibel range to block high-frequencies to your woofer effectively. If you're only using these amps for the sub-woofer, you should use a line-level crossover (basically what you were talking about with the EQ) so the amp isn't amplifying the high frequencies you don't want. There are products that you can just plug in the rca line between the amp and the head-unit, which are a bit cheaper than electronic crossovers.

For pre-built crossovers, both line-level, and speaker level, search for 'crossover' at crutchfield.com or try your local audio shop.

'87 SPG with an Aiwa MP3 CD deck, with a kenwood amp and a line-level crossover driving the rears, and a 8" fossgate cabinate. The only problem with this setup, is that you can't turn up the bass without turning up the rear speakers. Fine for me, but the people in the back seat don't appreciate it so much.
