Put your 3.5" exhaust on the back burner for now. Buy a good 3" premade system with a remote wastegate or get one custom made. Even a 3" system is difficult to position properly, there really isn't that much room to spare. I personally like 3" to the muffler, then 2.5" out the back. As exhaust gases cool, you can go to a smaller pipe and flow the same mass of gas, this also helps keep the velocity up.
Marine speed guys are not who you need to talk to concerning an exhaust system for your car. These guys deal with engines that make a certain amount of power and run at that power for as long as necessary. They do not have any major plumbing issues to deal with, all in all, its just a totally different world. Cars are different, especially something that you can drive on the street. It's not like you are going to make 350hp throughout the RPM range, nor are you going to be able to run sustained at high hp, remember this is a street car that may or may not see any track time.
I really do not think that you realize what you are having built and I feel there are many things that you really haven't thought out. By dropping the compression so much, you have robbed the engine of the thing most of us love so much about these engines. I really expect your engine will feel dead, till boost comes on, but when the boost comes, it will be explosive, not really what you want in a street car.
The truth is that you are not yet setup to make 350hp. The engine sounds capable, but you can't feed it enough fuel with your present setup. There are other problems too and I suspect that you are going to have deal with intake restrictions before you have to worry about a 3.5" exhaust.
I wish you luck with it, it's been off the road for a long time now. So don't get carried away and please break it in properly.
ps. zero clearance = seized and loudest isn't necessarily best.
