"From my reading so far it seems if you are going any pull the engine, you should leave the transmission attached."
You can pull the engine alone if you don't need to get at the transmission.
"Well, I don't want to pull the engine but I need to do some work on the transmission. Is it possible to just remove the transmission and leave the engine in place?"
If you cut the car in half just behind the transmission, you could probably leave the engine in place. :>)
Is there anything I should look out for or any weird tools that would be required? Thanks."
What's the problem with the transmission? If you have never been into any transmission before, this might not be the one to learn on. Assembly by the book requires some Saab tools that will be very difficult to find nowadays. Everything can be done without them, but you won't get it right unless you are already familiar with general assembly procedures. Judging which parts are serviceable and which should be replaced needs experience. Finding replacement parts will be a project in itself.
About all you can do with the transmission in the car is replace the seals. And you don't need to remove it to replace the clutch.
I dont mean to be negative, just want you to go into this with your eyes open. I think the Haynes manual has assembly procedures as good as you will find.
