My take on the shifter would be to leave it alone. You'll get used to it and may even come to like it (e.g. you can shift without taking your hands off the wheel!) The column shifter is part of the character of the car, and hey, if it was good enough for Eric Carlsson and Pat Moss, it should be good enough for us, right? Besides, while the floor shifter in the III is okay, it does take away from leg and foot room (especially for your passenger -- linkage runs through foot well.) And you have to put up with the III's cheesy plastic console/shift linkage cover clashing with your otherwise Spartanly classical interior.
If you insist, a floor shifter from a III would physically fit, although as Craig notes you'd have to relocate the handbrake, which is a complicated job, and the entire drivetrain would have to come out of the car so you can swap the piece of the shift linkage that bolts onto the gearbox. So, even if you're determined to do it, and can find all the parts, I would suggest holding off until you're doing something ELSE that requires pulling the engine and transaxle -- no point in going to all that work just to change the shifter!
The loud vibration could be almost anything, although I'd think the gas tank is a long shot as it's pretty securely strapped down. The exhaust plumbing runs through that area, the rear suspension is there too, and if anybody has ever done any rust-patching on that part of the car there could be some floppy sheetmetal underneath as well. If it were my car, though, I'd start just by stripping out all the removable stuff back there, such as the spare tire well cover (plus of course the spare tire, jack, tools, and all the other clutter that's accumulated down in the spare tire compartment over the years) as it's really frustrating to spend a whole weekend getting dirty crawling around under the car checking the suspension links, exhaust pipe hangers, muffler baffles, body seams, etc., etc., and finally discovering the source of the noise is an old Coke bottle somebody left in the tire well back in 1969...
