There are actually little oil holes in the pedals -- in the part of each pedal through which the shaft slides when you install it -- and if you remember to drip a little oil into each hole during regular scheduled maintenance intervals, you'll never have trouble with the pedals rusting onto the shaft.
But of course 'back in the day' nobody did remember, so now WE all get the shaft, so to speak. Still, using the oil holes as recommended isn't a bad idea.
The burr you had to grind down might have been the mortal remains of one of the pins that's supposed to keep the shaft in place; again, the original system was very slick and maintanable, but three decades or so of neglect usually finishes these off too.
