A flashing CEL is an indication of a catastrophic misfire, which can and will destroy the catalytic converter if driven for any length of time. Misfires also can and give you the rough running and stumbling you describe.
As others have stated, start by tracing the air intake from the MAF sensor through to the TB, making sure that all junctions are secure and you didn’t miss a leak. Leak in the intake can cause the misfires, or make them worse. Make sure you installed the MAF sensor correctly (there should be an arrow indicating airflow and it should point toward the throttle body; if there is no arrow, make sure the screened side of the MAF is on the fender side of the intake, toward the air box).
If I read your note correctly that the initial symptoms were the P0101 with no appreciable change in driveability and that misfire codes and symptoms seem to have appeared after the MAF swap and are the same after the swap of the DIC would seem to point to the leaks as a potential root cause.
