I was in the same boat a couple of months ago. I went in insisting I wanted a manual. I test drove both and enjoyed both. I ended up with an 03 Aero SW (also Steel Gray) with the automatic. For me the decision came down to $$ - the dealer had the automatic on the lot as an end of the year clearance and gave it to me for $1300 less than a similar car with manual that would have been a dealer exchange. I was also swayed by several reviews I read that talked about how well matched the AT was to the engine and how the MT shifter was somewhat rubbery.
Now that I've had the car almost three months I'm somewhat neutral on that decision. I think I could have been happy either way. The main downside is that I feel much less involved in the driving experience than I did with my MT Jetta GLX or RX-7. There's just something about that hand-foot coordination and getting a good shift. On the upside the AT is nice when I'm sitting in stop and go traffic. In Sport mode the shifts and acceleration are plenty quick for me. I haven't had problems with annoying downshifts for acceleration as I've had with other AT's I've driven. I seldom use the paddle shifters unless I'm bored.
