I have built on of these & many diferencials I am not sure what you mean by output shaft the drivers are the trans output & have no shaft.
did you pull the pinion housing out & change the pinion bearings ? this is the other comon problem.
pinion depth is important to get a good wear pattern on the ring & pinion & keep it from howling you need to measure from the center of the driver housing holes to the tip of the pinion & make sure its the same when you put it back together or get a book which will teach you what to do to get a good wear pattern I set them up by pattern alone & have verry rarely had a problen doing it that way although it is kinda winging it
