The sunroof seal does not keep all the water out. Some water will always sneak by, and in a heavy rain, a lot can sneak by.

That's where the sunroof drains come in. There are four drains, one at each corner. Your water leak can be due to a few reasons -

First, drains become clogged. You mentioned that you tested them, but they can be *partially* clogged - get enough water flow, and they back up. Another possiblitiy is how the hoses connect. There is a formed pipe coming out of each corner of the sunroof pan, and the hose fits over that. I've seen those hoses back off. Most of the water goes through the hose, but some dribbles back into the headliner. If you remove the crimp material around the edge of the headliner, you can pull the headliner (the fiberboard portion!) down a little to peek.
Lastly, the sunroof pan may have a sneak path for water. The design isn't that great, so it looks like some water getting into the pan might be able to 'climb over' the lip onto the sunroof, especially if you're parked nose-up. Open the sunroof and pour in some water, and see if any gets by the lip. Some grease may fix the problem.
