I have the same problem with my 87 900s. While the engine and trans are out, I'm having a local shop take care of the problem. What I noticed with mine is that dirt and grime gets trapped in the box frame area and does not allow water to drain. I'm not even sure if there is a water drain in this low spot to start with. There are also a bunch of exposed seams along the bottom of the wheel well that are prone to rust if they are chipped by rocks etc. Given time and enough water, anything will start to rust. When repairing mine, I asked the shop to weld a second layer of steel under the box frame between the A-arm mounts and punch a 20mm hole as a water drain at the low spot. They are also going to grind the lower wheel well seams down to clean metal and weld the seams shut. (Currently they are spot welded.) Once mine is repaired and freshly painted, I'm going to have them give the entire engine bay and all the little hidden crannies, especially the insides of the box frame a good coating with preservative wax.
