Sounds like a short somewhere in the system, although what you did sounds fine. You can remove the negative battery cable, then attach a meter set to AMPs between the removed cable and the negative battery post. If you see a current registering, then there is something draining the system.
Remove the wiring from the rear of the alternator and see if the current drops. If so, there might be an internal short in the alternator. If the current doesn't drop, remove each fuse in turn until you find the circuit that is causing the drop.
Also, check that there is no contact between the positive posts and cables and anything under the seat. VWs had under seat batteries and they were notorious for this.
