The best way is to pressure-bleed the clutch hydraulics.
Do a search for "pressure bleed" and you'll find a bunch of different types, from the dirt-simple inner-tube type to more sophisticated ones.
You may have to bleed a soda can's worth of brake fluid through the clutch hydraulics to get all of the air bubbles out of the system, especially if you replaced the clutch master.
And be aware that the brake fluid reservoir has baffles that leave some brake fluid available for the brake circuits if, for whatever reason, the clutch hydraulics run dry. So you have to keep a very close eye on the amount of fluid in the reservoir.
