You're certailnly using the right tool for the job. I don't think that you damaged the slave cylinder unless it wasn't bolted to the primary case. If the allen screws (or hex bolts) weren't tight, it's possible to extrude a part of the rear seal out of the cylinder.
When I replaced the master cylinder, it took more tries to bleed the air out of the clutch hydraulics than I thought it would.
I forget whether you said that you replaced the master. If you didn't, it's possible that the new fluid has washed out the old goo that enhances worn seals in the old master. If the rear seal in the master is really worn, like it was on my car, it can suck air.
