sounds to me like the input shaft is locked to the flywheel and continues to spin regardless of clutch activity - this could occur if the flywheel bearing is totally locked up. This could be why you can get the car into gear when engine is turned off but not on.
OR, did you swap any clutch components at the same time as the engine swap? i know the larger 9 3/8" clutch pressure plate is thicker and a regular C900 flywheel needs to be machined 2-3 mil down or clutch wont disengage. See twinsaabs site as Jeff has refined the info on the clutch upgrade/DIY to reduce confusion.
