I'll bet that it's the torque arm bushings, then. It's worth getting underneath and tapping on anything that can move - even things like the fasteners and washers around the shock bushings.
You can get heavy silicone brake grease at places like NAPA and chain car parts stores. It won't help the noise, but it can reduce dragging as the pads wear and can also reduce squealling. I end up lubing the contact points on the calipers every year or so
Is the claking just a short rattle as you go over road undulations or is it rhythmic?
