I just did a search for your posted IP address and your name was attached to 140 of the posts, so I assumed it was you.
There actually is a 3/4" drain hole in that tunnel, but it's closer to the large hole where the axle goes through. It was certainly a good idea to put a drain there, but dirt is still allowed to accumulate in the tunnel. Small holes would be of no use since they would clog shut in no time.
I've been using POR15 since 2002, and am still learning the proper way to apply it. I don't have enough long term experience with it to say if it really works or not, but I keep using it. I can buy the stuff locally from two different suppliers, so I save on shipping costs that way.
We used to repair shock towers by welding in a large washer to fill the hole. I guess if the hole is too large to weld in a washer, then I'd fabricate a piece of metal large enough to span the gap, or make more than one patch and weld them seperately. The hardest part about the job is scraping undercoating and tring to grind off that rubberized coating they applied in the wheel wells.
