You say that it shifts quietly into ALL gears (did you try fifth?) while the engine runs with or without using the clutch (right?). That is a critical observation which tells me that either; 1)the clutch is not transmitting torque to the transmission (clutch problem) or 2)there is a disconnect between the clutch shaft and the cluster gear (transmission problem) or 3)the shift linkage is disconnected and you just think that you are shifting gears but it's really staying in neutral. It is very highly unlikely that the primary chains are defective so don't bother taking the front cover off yet.
Here's what you do: 1)Try fifth gear if you haven't already. Fifth gear connects the input directly to the main shaft bypassing the cluster assembly. If it wants to drive in fifth, then skip to the next to last paragraph here and read about the snap ring. 2)Inspect the shift shaft near the transaxle while someone shifts through the gears. If it's separated you'll see it failing to move the short bit of shaft projecting from the transaxle. The rubber coupling is a major suspect. If that's OK then, 3)Remove the round cover from the top, front of the transaxle which is held in place by a horizontal piece of spring steel about 1/8" diameter. That will expose the front end of the clutch shaft. You will see a white plastic "cross" on the end of the shaft. If that doesn't spin when the engine runs with the clutch engaged (this car doesn't move, right?) you have a clutch problem, look no further. If the cross IS spinning then the clutch is probably OK so, 4)remove the cover on the passenger side of the transaxle where the dipstick or filler bolt is. Don't drop the poppet ball spring, the ball will stay put. First have someone shift through the gears again while you watch to see that the forks are moving (with the poppet ball spring relaxed it may not want to stay in each gear but that doesn't matter). If there is no fork movement then some part of the INTERNAL shift assembly is broken and that will require a rebuild. Next, with the engine running, clutch engaged and in gear (just to be sure, this car doesn't move, right?) see if the cluster gear is spinning. That's the big series of gears low in the case.
If the cluster gear is not spinning then it is disconnected from the cluster input gear most likely because the snap ring slid forward allowing the splined sleeve to slip forward disconnecting the cluster input gear from the main cluster gear. If that's the case then you remove the other cover on the passenger side, slide the sleeve and snap ring back into place and secure the snap ring with a bit of wire. Problem solved.
If, when you look in there, the cluster gear is spinning then there is something you haven't told us because if the engine is running, cluster gear is spinning and a gear is engaged the only other things that will prevent automotive exhilaration are teeth missing from the final drive or stripped splines on a CV or driver shaft. If one of those is the problem you wouldn't be able to shift gears quietly while the engine is running and the clutch is engaged (that critical observation). Hope this helps, good luck.
