Still sounds like you've got a vacuum leak somewhere. Be sure to check all the fittings to the intercooler and intake as well. How are the bushings in your intake manifold that the vac fittings go into? If your vac lines were cracked, they could be bad too.
It might be wise to smoke-test the system. I've got to do that with my car tomorrow. I plan to connect a smoke filled pvc canister with a tire valve at the closed end to the turbo intake and apply about 10lbs of compressed air to it--hopefully blowing the smoke through the system to see where the leaks are. You can do it without smoke by just listening for leaks, but I'm hoping the smoke makes things a little easier to see.
The gizmo near the APC box is the cruise control pump/servo.
The extra plug on top of the engine is likely the harness for a cold start injector. Our cars don't have that injector, so that plug usually just gets tucked beneath the intake not connected to anything.
Check to see that the arm from the wastegate actuator is connected to the wastegate. If it's not too rusty, you can also loosen the locknut and shorten the wastegate actuator arm to be sure that the wastegate stays firmly closed.
