on the water pump, put a thin coat of silicon seal on the PUMP ONLY and put the gasket there. nothing on the block side. that way if you ever have to replace again it comes off clean. the paper gasket will do a fine job of sealing.
with a 5 speed in that excellent shape..... I would replace the left side motor mount and the upper A arm bushes, those are the only things you can't without pulling engine. (actually there is a very difficult but doable way to do the Upper A arm and bushings.... but you don't want to know it... painful)
oh do the alternator bushes and the stay arm one too, again with OEM type and not poly. Poly is very snug and tight and wonderful, for a while.... then it comes apart.
pull the VR out of the Alternator to see how long the brushes are, you used to be able to get brushes only to solder in, so if less than half length consider the $10 and time to do them now.
IF the alternator is sloppy you can get it rebuilt at most competent machine shops, bearings, cleaned and the armature cleaned up.
are you taking out the Airconditioner stuff? if so now is the time to remove all of it, and if you are, take the idler belt adjuster off the block too.
