Rain gets in there through the grate/vent in the hood. Even when you hit the recirculation switch in the cabin (which you almost certainly don't because you don't use AC), that only partially closes the little flap on the top of the evaporator box. I'll bet that if pour a cup of water in there, it will not drain out (anywhere other than to your passenger compartment).
