One of the toughest leaks for me to trace was where the evaporator housing passed through the firewall. The evaporator drain worked fine--the problem was that the housing you see from the outside and the drain pan you see from the inside are two separate pieces, and maybe weren't installed correctly at the factory.
Its been a long time since I fixed this, but I believe the water would run from the engine bay firewall down the sides of that evaporator housing where it passes through the firewall and follow the seal (which is supposed to keep water out) to the interior, sort of a wicking action that allowed it to bypass the drain on the interior that's supposed to collect condensation.
To seal the leak, I had to fabricate an extension for the silicone to get it between the housing and the drain. Even with the extension I couldn't get silicone all the way around the housing from the inside, so I sealed it well on the outside as well. I think the water came in through the wiper boot on the hood.
Tracing this (and other leaks) and sealing required pulling all the rugs, foam/rubber liner and knee bolster, and driving around in real world conditions until I found it. If you do fix the leak...leave the foam out for a while until you're sure you've fixed it. Then treat yourself to some new foam sound barrier stuff.
