What is the condition of the windshield gasket? That has been the culprit for me on a few c900's now. Also, like some of the other stated the knee bolster holes are good place to look (I used some self adhering EPDM flashing to help with this issue) along with the gaskets around the back windows (if it's a 3 door).
Frankly, it's frustrating as shit. I feel your pain, i recently went through this with my latest SPG acquisition. I too went through and checked, cleaned the usual spot's... but when the floor was wet after a heavy storm I pulled the entire interior out (knee bolster too), taped up all holes through the body, laid down some of those blue shop towels and proceeded to dump gallons of water on the car around any gasket or opening. It didn't take long for a dark spot to show up on the drivers side floor. What I noticed was water was dripping off a bracket that holds a few relay's, when i felt up behind the dash I could tell that the water was coming in from the windshield gasket. The gasket didn't look bad at first glance, but as I inspected it i got the sense that the replacement gasket that the previous owner had installed didn't get enough silicon. So I prepped the area and laid in a generous bead inside the gasket along a portion of the bottom and A pillar gaskets and that did the trick. If at this point your as impatient as I was (at the time), spring for the silicon that sets up in 30 minutes. Also, I'd recommend laying down some blue tape along the windshield, slightly off-set from the gasket. This will provide you with overlapping coverage leaving you with a crisp line, and clean-up will be a cinch.
Another suggestion (if you have an earlier 900) is to add the plastic drain tubes found in later the 900's (91- i think) that are installed on the gutter above the firewall. They slide right into the existing drain hole and ensure that water is being directed away from the firewall. This benefit's the electrical connections behind the door more than anything else probably, but a good idea none-the-less.
