Prior to removing the nut which holds the compressor wheel on (it's reverse threaded on most turbos), mark the axle and the nut with a small sharp chisel simultaneously being careful not to damage anything, esp the threads. Then when reassembling, just line the marks up again. Also, you can use a center punch to mark the compressor housing and the turbine housing prior to any removal of any bolts (before you begin) at a certain spot (usually near the return hole) so you can line them up correctly at re-assembly too.
