Use a large screwdriver (or crowbar) to test the rear control arm bushings. I had a very similar problem and after I replaced the rotors, the car still felt like a rotor was warped and it made the thump-thump-thump sound during braking. I was so sure it was a bad rotot because even with the new rotors, if I rotated the wheel, you could hear the pads make contact once every revolution (with both the old and new rotors). To make a long story short, I put a new bushing in the left side (the old one was worn) and problem was solved. Anyway, testing/checking the bushings only cost you a bit of your time. If you've already changed them, disregard this post. Hope this helps.
