There are actually two separate switches actuated by the brake pedal: a big one that activates the brake lights (you can easily hear it click) and a somewhat smaller one that gives a "boost limit" signal to the ECU. I believe that the latter one also deactivates the cruise control. Furthermore, if you have a manual transmission car, there is a similar switch on the clutch pedal which will also disengage the cruise and limit boost. These switches are plastic, breakable and have been known to go out of adjustment, since they are mounted on bent metal supports. The good news is that they are supposedly adjustable, I don't know how.
To access these switches, you will need to remove the "sculpted felt" panel underneath the instrument panel, held in by some connectors that I hate - you push in the center pin, pull out the connector, then search for the now missing center pin.
My guess is that one of these switches is right on the edge of adjustment and might be affected by temperature or vibrations? Did you had the clutch master cylinder replaced before your problems started?
