Wiring difference between auto and 5 speed

The 94 cde I converted from auto to 5 speed still has issues which I never addressed since completing the mechanical portion in early January. It starts, drives and boost but I have not installed the radio, ACC and center console.
There is one electrical issue on the cde. The brake lights come on and stay on without stepping on the brake pedal and without the key in iginition. Since I haven't had much time to diagnose it I unplug the battery cable.
I am busy taking apart the wrecked 94 every weekend I am home. Today I removed the ignition switch from the 94 cs to install on the 94 cde as the first step of making use the three keys on the 94cs I have.
As you probably know whether 5 speed or auto the 9k has almost the same set of wiring. So the 5 speed 94 cs has the same connectors under the center console as one with an auto transmission except the connectors are not used.
There wiring must be different somewhere between a 5 speed and auto. On the converted cde, I had to jumper the yellow/white wire from the igniion switch to the yellow wire to the starter motor (both on the black connector) or it won't start. But on the 5 speed 94, none of the connectors are jumpered or used. Yet I know it used to start as is. Could someone point out the difference?
I suspect this may be key to sloving the brake lights on all the time.
