Jeff gives some good advice, particularly running another power lead directly from the battery to your amp/powered subwoofer. If you can, especially running all the way to the trunk, look for some six gauge. It depends significantly on the amount of current you will be drawing, but six gauge should be sufficient for most uses. You can go four, but that's probably overkill for anything under 300w. Going bigger won't actually hurt anything, though. I have a system capable of 460 watts continuous output, and I'm using six gauge from Home Depot.
Jeff's also right regarding the battery and alternator. You won't need to upgrade, especially since the Aero should have a 115 Amp alternator. My 9000 only has an 80 amp, and it's been just fine. The key is not playing your system at full volume, while you have the headlights on, the ACC fan, as well as the engine cooling fan, and rear defroster, all on at once! Just keep an eye on your voltmeter on the EDU. If it starts dropping below about 13V, time to turn the stereo down or shut down unneeded accessories. My stereo system, fully cranked, can drop the voltage about 0.3V. But, I typically listen at about half volume. That is to say about halway up the linear volume adjustment on the deck - which is actually several orders of magnitude below full output, in terms of relative volume.
Anyhow! Your Focal system sounds great, now I need to get some better tweeters myself! Focal makes some excellent speaker drivers, though a bit pricey for my tastes. I'd just run a power wire to the back for your sub amp. It's relatively easy to do, as the door sills and other panels come off quite easily and without looking in a manual..
