I am not sure you are re adapted after your long down time did your indy do that to your car after getting it going again? Take the car out to a situation where you can load the engine down and at an rpm around 3000 rpm under load. Adaption now is from 2800-4200 but 3000 will get most of the job done hold this for at least 3-4 seconds under load. Try not to back off the throttle. The better adaption occurs when you can climb a tall hill with a lot of folks with you. see if this doesn't fix your problem. Since the turbo was adjusted to compensate, you may have a problem with modulation at lower speeds and potential over boost. A good way to check if high boost is possible, is to remove the "W" line and run the car up to 3000 rpm and see if your are boosting into the lower red zone. be careful so as not to over cook things doing this since you have no protection of the waste gate modulation. Do you know how much was removed from your head? It is possible that you could have raised the compression ratio to the point where the computer is shutting down your advance and turbo because of pre ignition problems.
