Brian, since it's hard to describe something like this clearly, I'm thinking of the possibility that it's not fuel cutoff you're describing (everyone else seems to have that covered for you). Also, when I've felt fuel cutoff, it's a single thump, not repetitive as you describe.
You've recently restored boost you haven't had for ages. What if the bypass valve is faulty, and popping open under high boost? Strangely enough, a colleague described a similar problem on his Audi S3 the other day (diagnosed by his Audi dealer and to be repaired under warranty). I believe it uses the same Bosch valve, or a similar one. A tell-tale sign is that he gets a "fluttering hiss". Any noises like this when driving with the window open? You can usually hear the normal single sharp hiss of the valve as you release the throttle when it's working properly and the window is open.
