I believe you answered your own question -- don't ever, ever go back to that shop. Anyone who claims to be a professional mechanic and diagnoses a car without first looking at it, except for the most basic or obvious problems, is just a rip-off artist, as your new brake rotors proved.
If you're not experiencing the classic clutch slip problems I'd tend to think that the clutch is OK. The mileage doesn't necessarily indicate a new clutch is needed, since that high a mileage on a '96 probably means a lot of highway miles - no clutch wear there. There are several things that could be the problem. The shift linkage tends to give a sloppy feel to gear changes. A bad clutch master or slave will make it hard to engage a gear and might cause some gear grinding/crunching at times. When's the last time the clutch fluid was changed? Any fluid leaks? Another thing that can impact shift quality are engine mounting bushings. Look at the "dogbone" bushings in particular - if there's too much rocking going on, the gears are harder to select. This problem will manifest itself more often with high-rpm upshifts and isn't gear dependent.
I'd take a look at the simple things first, like changing the clutch fluid if it's been over 2 years and examining the shifter coupling, before I changed a clutch. If it's the slave cylinder, then you're up for a clutch change too, since the slave is inside the transmission housing (stupid design). And I'd sure as heck find a good mechanic who will take a few minutes to check out the car before announcing that you need to spend a bundle of cash.
