If you get to speed and go into neutral and coast without vibration, then brake and get vibration, then you can probably rule out out of balance wheels or bent wheels.
The drive shafts might be ok, but perhaps you have bad rotors and perhaps a shaft problem as well. It is also possible to get some vibrations from wheel bearings. Under load and braking the wheel bearings are loaded up.
When you are in neutral and coasting at speed, are things perfectly smooth?
As for the grinding noise, with new pads and rotors, I would check to see if any of the brake spash shields are bent out of position and touching the rotors. These are easily bent back to where they should be.
So check the shields, then inspect bearings or drivers for problems. If you get shaking/vibes coasting in neutral, this could be wheel imbalance or bent wheels. Shaking brake petals could be from bad bearings and wheel shake. Wheel lugs that are improperly torqued can lead to rotor problems. If new rotors are put on hub faces that have rust, the rotors and wheels can have a built in wobble.
