Boy, that is an interesting question. I've learned a bit about dealing with shops over the years. I have greater tolerance for fuzzy diagnoses and repairs that don't always fix the problem the first time now--in part because I've dealt with this myself through DIY. And I can also afford to live with these things a little easier now. At the same time, I expect a shop to have some understanding of how frustrating these can be too and to be open to working with the consumer.
I think you have to decide how good of a relationship you have with this shop, and what kind of relationship you want to have in the future. What kind of bill are we talking if you share it? At worst, it doesn't sound like they want you to pay more than half. But if you really wanted to push it, it seems like you could argue for paying very little, even $0, since it was their mistake. Rightly or wrongly, I suspect that may burn some future bridges with the shop.
You could mention that you really feel like your obligation is very little, since it was strictly their error, but since you appreciate their honesty and their service to you in the past and in the future, you'd offer to split the half you first offered when you didn't know whose fault it was. In other words, offer to pay 0.5*0.5 = 25% of the full bill. You probably have a better feel than I do about whether this is going to fly or not.
