The seals in that area are often tubular and may have taken a set. Some are made from extruded stock with transition and elbow parts vulcanized in. Some of these vulanized bits may not be as conformal as you would like. I had a quick look at mine last night.
An upper seal elbow area on the A pillar looked stiff. I think that you could leave the door open on a warm afternoon with some clamps on this or other areas which are not creating a proper seal. They should deform, and then create a proper seal preload afterwards.
Could the hinges be worn? Open the door and lift from the far end and see if there is any major play.
The paper test, and leak trails will tell you where to start. Perhaps a heat gun on the rubber, then clamps would be effective.
Some rubber dressing might help too.
