chuck basically had it right. Leaving the gate up creates a region of somewhat still air in the bed, which causes the air you're driving through to slip over the back of the truck with less resistance. If the gate is down the air gets down into the bed and causes extra drag. And FrozenSaab had it right too, a tonneau cover over the bed is the best, since it creates sort of a "perfect" version of that still air region. That's why the NASCAR racing trucks have the covered backs.
