You were informed by their employee the ECU would be covered. Period. Doesn't matter if that person is no longer employed.
That being said, I hate the thought of burning a bridge with a mechanic I trust, so if you're really happy with their service tell them you need some time to work things out with the warranty people. As a close to last resort offer to pay a portion of the part, say half, but make it clear you are doing so only because you want to continue the relationship and there WAS misinformation given by their former employee. As a last resort try to negotiate by paying the bill in exchage for some future services. They get their cash now, you get some value out of your sacrifice. Dealers have insurance for the liabilities of their employees. Don't give in and just pay the bill in full. You are doing yourself a great disservice.
