Cheers Dean, that was thorough and lots of good diagnosis stuff there. Personally my vote is the TOE IN. My ng900 with similar susp mods needed just a tiny bit of toe-in to feel correct, and I was tweaking the L/R tie rod ends about every month to keep the wheel straight. The mods themselves make the car much more sensitive to wheel alignment, tire condition, road condition, etc.
I'd add that if 9000, ng900, or 9-3 owners hear creaking/popping while going over speed bumps, driveways, etc. that you most likely have loose subframe bolts. The noises would happen going straight or turning. Loose is a relative term...they may be at 35lb/ft but they should be at 80+. I really don't know what the spec is (sorry) but giving the front 2 bolts a serious arm-wrenching retorque has solved a few of these 'poppers'.
