I've done it out the bottom twice, but that was at a friends indy shop with a tranny jack and a lift. The whole process was fine but I prefer going out the top myself. I spent many years working at this friend's garage in high school college and stripped a lot of parts cars and after about 30 car's out the top became second nature. On top of that I've had to due more tranny replacement's than I'd like to admit and was limited in tool's and resources.
Think of it this way, how easy is it to work under a car when you don't have full arm motion? I'm not saying it can't be done on jack stands but I think you would want at least 20 inches min of clearence under there if not at 2'-0".
Another bonus to out the top is it gives you access to a lot of rust prone area's on the pass. side and if in salt country this is a plus. I know you did the 16v conversion just a few years ago, but a lot of rust can happen in the A-arm, shock tower area in a few short years... trust me.
