Well, not a direct comparison, but I have an '06 Aero convertible with manual tranny and haven't had any issues so far. My '03 9-5 Aero wagon has been perfect except for an alternator bearing that made noise and the whole part had to be replaced.
I've been very happy with both of these Saabs, and don't think you need to worry. All of the bugs in the 9-3 and 9-5 have long been worked out by this point, and I think you'll find the car a lot of fun to drive. Part of me wishes you could get a 2 liter Aero still, since the V6 is a lot of fun, but gets pretty poor mileage around town.
I bought my Aero convertible at Saab of Santa Monica, but use Sherman Oaks Saab for all my service. I really like Sherman Oaks and find they service department to be fantastic. I also used them to get me an extended warranty on my 9-5 wagon, as it's over 4 years old but only had 23K on it.....
