Sounds like after the ECU reset (battery disconnected overnight) something is telling the ECU to adjust to something and that adjustment is causing it to run bad? (Lh 2.4 & 2.4.2 ECU have built in "learning".... Ugh)
I would 1st try to replicate if the car runs well after ECU reset....
Then if the sensors / injectors are good (which I would think because the car would be running well in base mode after the ECU reset) I would take a very good look at all the harness connections to the sensors... It may well be a pin is slightly out of position / something else causing bad contact and not giving the ECU the info it's looking for ... Then the ECU decides to make adjustments to settings which aren't needed but cause misfire / poor running
