Wouldn't matter if you went too deep and "touched" the hub as that's what the set screw screws into. Who cares if you damage the threads on the hub as you won't be replacing the set screw anyway.
I had to drill out one of the set screws when I replaced my front rotors. I also had to drill out a broken extractor tip out of a set screw on my mom-in-law's Honda (yep, they use them, too), and was able to drill it out. If there's enough of the extractor bit sticking out of the set screw, maybe you could grip it with a pair of locking pliers and extract the set screw?
