There are 5 engine choices in the 2nd generation 9000 lineup here in the states:

3.0 V6 NA 210hp(never buy one of these)
2.3L NA 150hp
2.3L LPT 170hp
2.3L Turbo 200hp
2.3L Turbo 225hp (Manual 9000 Aero & Manual 1998 9000 CSE)

The 9000 CS LPT (Light Pressure Turbo) is a nice car especially if you get the Super CS which had 5-spoke 15"x7" Fondmetal wheels and were the only CS models with factory spoilers. Its merely a de-tuned version of the CSE turbo aimed at people who require fewer thrills and better gas mileage. I average 29mpg+ in a CSE turbo. traveling both in the city and on highway. I have no idea what an LPT engine gets for mileage.

The 9000 CSE turbo is a great car with a few improvements over the CS. Both cars share almost all parts in common, even the turbos. The computer in the CSE has been tuned to produce 30hp more than the LPT computer. A trip the junk yard, indy mechanic's parts shelf, or eBay search will get you a CSE ECU to make a 9000 CS LPT into a FPT (Full Pressure Turbo) with 200hp. Some CSE's have a nicer interior, better sound system, ACC (Automatic Climate Control), but thats about the only difference besides power.

The manual transmissions for turbo cars are different between '93 & '94.
I'm pretty sure 9000 LPT cars have a turbo transmission with a higher final drive.
NA 9000's have a different transmission with lower final drive and more torque. You can put one in a turbo 9000 but I think you have to change the CV joint at the end of the drive axel assembly to one for an NA car.
