I think that the mileage penalty you are seeing on the 1996 car is probably due more to the automatic trans than the different engine. Take a look at the EPA mileage ratings for 1994 cars at the link (the N/A engine was not available in 1996). The second car on the list, the "1994 Saab 9000 4 cyl, 2.3 L, Automatic 4-spd, Regular Gasoline" (this is the non-turbocharged car) gets 18 MPG combined. Meanwhile, the two turbocharged manual transmission cars (Aero and CS/CSE) immediately below this one are both rated at 21 MPG combined, or 17% better. Last car on the list is the N/A manual transmission car with 20 MPG combined.
Bottom line: I think that if you do a swap like this you will be disappointed with the results.
