That rusty water is pretty scary! I once bought an old Firebird with shockingly rust water in the cooling system that later displayed no adverse effects, but I think our 9k systems are a bit more delicate. Hopefully you've fixed things before any damage had been done. Head gaskets and water pumnps can be expensive! I hope you also put a new thermostat in while you had things drained.
As for the heater core, unfortunatly you can expect the same problems. In the 9k coolant virtually always flows through the heater core (the exception being in overheating situations) and the hot air is distributed though a flap. Many cars have an actualy valve that only lets water into the core when heat is called for, but that is not the case for us. The good news is that even if the heater core does decide to leak on you (and hopefully it will be a while before that hapens) you can always just block it off. Just plug the input and output hoses and your all set. Not the most elegant of solutions, but it will work just fine since you don't need the heater.
