I have a '96 cse and note that problem in the winter. I was advised to take a small amount of baby powder/ talc and apply it around the rubber seal. Apparently the doors can move slightly over bumps and in the winter, of course, everything contracts. This little bit of Talc has cured my noise completely and isn't at all messy. The key is to use just a little.
The part I am speaking about is the rubber seal around the entire entry to the car.
