Well, if it is over boosting you would know it. The term is basically what it sounds like: for some reason the turbo is putting too much boost into the engine. It's not actually a turbo problem, but rather somthing in the APC system that isn't regulating boost like it should. Anyway, the car has a cut off device that will abruptly kill power to the engine if you are over boosting. If it didn't do this under heavy throttle condition, it's not overboosting as far as I'm concerned.
As for the tranny, it sounds like you're talking about an auto box. Please know that these are not the most robust units in the world. Some people have had good luck with them, and frequent maintenance seems to help, but from what I've read I wouldn't gamble on getting more than 100k out of one. I can't imagine how a mechanic would know an auto tranny was on the way out by driving the car unless he is more perceptive than you were. Note CAREFULLY if there is any slipping between gears and if the shifts are smooth. I'd be concerned if the trans felt anything but normal. Maybe the mechanic knows how these transmissions should feel and recognized this one wasn't normal. Some problems (like early shifting) can be fixed quite easily.
The check engine light could be numerous things, but probably nothing severe. Chances are a sensor or something is bad. The easiest way to find out is to take it to a dealer or qualified independant who can scan the code. It won't cost much, will tell you roughly what to fix, and give you some piece of mind.
