decoding manual trans noises

Hey all!
I am soon going to face the monster in the closet, which is my noisy gearbox.
I need some advice on what i'm hearing/ seeing.
78EMS 3dr, 4spd box, chain primary.
There's a strong rumble, bearing like noise when the motor is cold.
It seems like it's coming from the clutch/front of the motor area.
It goes away when the clutch is depressed, and returns when released.
It also is way less apparent after the motor has run and warmed up.
The trans shifts great, and reverse has always been fine on this car, no pop outs or noises ever. It may have even been worked on for all i know.
From what i've gathered, I think it's a bearing(s) on the sprockets in the primary case w/ the chains?...or input shaft
Maybe low oil in primary case? i dunno
I have 3 new chains, and i can get some bearings for the sprockets.
Can i do this repair w/ the engine/trans still connected, just raise the motor up?
or really, just rebuild box?
Thanks huge for any advice!
